Target preparation:
3' expression array: using The GeneChip® 3' IVT Express Kit:
300 ng of Total RNA in 3 µl water, cDNA synthesis, cRNA synthesis, cRNA cleanup, cRNA fragmentation, prepare hybridization cocktails.
Exon/Gene array: using Ambion® WT Expression Kit:
300 ng total RNA in 3 µl water, first cycle cDNA Synthesis, cRNA synthesis and cleanup, second cycle 1st strand cDNA synthesis, hydrolysis of cRNA and cleanup of ssDNA, ssDNA fragmentation, labeling, prepare hybridization cocktails.
Tiling array: using GeneChip® WT Double-Stranded DNA Terminal Labeling Kit:
User is responsible for Chromatin immunoprecipitation and amplification of immunoprecipitated DNA. Core will fragment dsDNA, label fragmented dsDNA, prepare hybridization cocktails.
Array Processing:
All arrays will be hybridized overnight with GeneChip Hybridization Oven, then washed with GeneChip Fluidics Station 450, and scanned with GeneChip Scanner 3000 7G.
